The 2-tier system allows you to have hot water in the bottom pan at the required temperature and your delicate food in the top pan, ensuring nothing gets burnt and all nutrients are retained. Of course, when you don't need to cook bain-marie style, you can use the bottom pan on its own as the toughened glass lid will nicely fit with both tiers.
